So CRA has my provincial and student loans, I've been paying on them for a couple years now every month. I've now paid off the provincial share.... so does that mean I'll get the provincial portion of my tax return back now? or will they continue to take the whole thing and apply it to the federal loan?

You can call the income tax phone number and ask if there are any liens on your income taxes, and then ask then who put the liens.  They will tell you if Canada student loans and/or Ontario student loans have liens against you. 
Then call CRA and tell them you want to negotiate, to get some or all of your income tax return back.
